I found a site that has been around for over a year that actually does it similar/the same to what you are describing.

On my site, I have people first register for an Alias account and then introduce themselves in our introductions board. All subsequent character accounts have a custom profile field in which the player must specify what their OOC Alias is.  I like having Alias accounts as it helps me keep track of who's who, and I don't need to refer to an individual player as their first character, or the annoying '[Character 1] / [Character 2 ] / [Character 3] said this' etc.

  

 However, I don't have my people register their characters thru their Alias account, but thru the character account. I do, however, have a spot in my application where people must list what their Alias is, so there is no doubt at all who is apping/playing the character.
